Default Directory structure of web app upload

I am very new to Jsp programming, and I guess it's confusing going from php to a single war file

I have a folder in my project web directory called uploads

Currently I'm developing in eclipse and want my uploaded file to go to /uploads

I run into an issue where when I launch from eclipse the uploaded file goes to uploads, but I can't access it until I right click my uploads folder and click refresh?

Does this issue go away when I deploy it in a war format?

Last question is in php I could set the folder to be accessible online or just locally, I can't see how I'd set this in a war file? An example let's say I have 2 directories /upload and /uploadlocal I want uploadlocal to only be accessible by the backend.

    Thanks so much in advance!

I can't answer your question because I don't do any server programming. However, several years ago I did go thru the online book at this site. If you are new to JSP, then this is a real good resource.
