    Default Loop doesn't work

    Java Code:
    for(int i =0; i<sequences.length;i++){	
       for(int j =0; j<sequences.length;j++){
      int x = getHammingDistance(sequences[i], sequences[j]);
        		D[i][j] = x;
        		D[j][i] = x;
    I can't figure out what is wrong with this code. The method gethammingDistance is perfect and when I put in its arguments sequences[0],sequence[1] it works perfectly. What could be wrong with this loop??
