Default UNIX JRE interference between programs

At work we use a UNIX system and one of the applications we use has a java executable. Let's call it /theapp/jre/bin/java. I wrote a server program in java, which gets started by calling /theapp/jre/bin/java -jar myserver.jar. Sadly, there isn't a public jre on the system (I'm trying to get one installed). Is my server going to interfere with the other application? Meaning, that because I am using the java executable in /theapp/jre/bin, are there shared resources or are both programs run separately? If so, would installing a jre available for general use solve any issues?

Moved from Java Program -> Java JRE.
