    Here's what I don't understand:

    I've used drawLine to make lines, yes, but how do I connect the ints I put into Window 1 to Window 2? I need to do something with variables

    Use a method to pass the values:
    refWin2.passValue(value); // pass value to Window 2

    It think having a look at card layout would decrease the complexity for you, have a look How to Use CardLayout (The Java™ Tutorials > Creating a GUI With JFC/Swing > Laying Out Components Within a Container)

    applet is transfered by net to client and runs offline but there can be some exception like a URL or streams using :D
