is there any tool in java so that we know which variable and functions are not in use by the current application?

eclipse makes them underlined with yellow color when they are not in use.

Any good java IDE can show the unused variables and functions and imports.

NetBeans show it in underline with ash color. But respect to the class referring at the time. What contest are you talking on application?
